Can you please help to resolve my questions:
1. What is the best way to align and set different videos, size and positions on slides in optimum effort ?
2. I have one image, and I want to insert 2/3 videos on the same image on same slide to create kind of hotspot. On 1 click, one video will be played, others will be hidden, while next time other video will play and first will be closed.
3. What is the best way to track progress / % of sessions completed ?

Last question is something you handle in the Learning Management System, since you talk about several modules. Within one Captivate module you have the Table of Contents which tracks the viewed slides. I have some blogs about other possibilities.
For your first question, it looks like you talk only about Event videos. In that case I would set up guides, with snapping turned on.

For your second question I would use a multistate object. Such an object can have one event video in each state. By using State commands you can easily switch between videos.
